Compression brace may help

I have had some knee issues throughout my life. Most problems in the knee are related to swelling. By wearing a compression type brace, basically a fancy ace bandage, you can keep some of the fluid from building up. It will just force it to spread out into the rest of the leg instead of puddling in the knee. If the issue persists, don't mess around with worrying about the run. As a life long sufferer of various knee issues, I can tell you that knees are not worth messing with. If you get to the point that it hurts and you have to stop, just stop. The longer you push the more damage you are doing. Good luck and be sure to talk to a doc soon about the problem.
