I developed Achilles Tendonitis right after I started training for my first marathon. I found out that my shoes were the problem. I did consult a doctor about it and he said that the only remedy is ice, NSAID's and stretching (also, your running surface can affect it). I also had to stop running for a few months, as it had gotten extremely swollen and felt as though someone was cutting the tendon in two every time I did run. The good news is it did go away and has not bothered me since - that was 4 marathons ago! I would take a look at your shoes though and then make sure to stretch it well before, during and after you run.
