It sounds more likely that your feet are sweating lots than that your change in shorts is causing wet feet. I'd experiment with footwear. Best thing for sweaty feet is to make sure you have synthetic fabric running socks (cool-max or other synthetic), which absorb less water and wick it away from your skin. Wright makes a nice double-layer anti-blister coolmax sock. Thorlo also is a good brand, but may absorb a little more because it's cushioned. I don't know if some shoes are more breathable, but you can ask at a good running store.

I wouldn't go back to cotton shorts because they get soaked, weigh more and will start to chafe.
