I'm hardly an expert, but it seems to me that you're using muscles that aren't normally used in your lifting. I agree with those who said take it easy. Many runners I've talked with found that their stamina increases more quickly than their muscles. So because they're not exhausted, they keep going, only to find their quads/hamstrings etc. are in agony. Let your muscles catch up to your lungs!
Also, forgive what's probably a dumb question, but are you stretching after you complete the run? I find when I don't stretch immediately after, I pay for it the next day.
