Sara - I'm not sure if this applies in your case, but I thought it was worth mentioning. I recently had stomach pain after a week of particularly long (and hot) runs. The pain lasted several days and I discovered later that week that I had allowed myself to become very, almost dangerously, dehydrated. My digestive process, due to a lack of fluids to push them along (so to speak), was basically shutting down. It was very uncomfortable. I rehydrated with water and gatorade and was feeling back to normal in a day or two.
