I've had issues with the inside of my left ankle. After doing ankle exercises for about 2 weeks no more pain. Check this site out, it has the ankle exercises I've been doing.

Another good exercise is to stand on one leg and close your eyes and try to balance yourself. I do these exercises about 3 times a week if I can.
