I've read that caffeine (in moderation) won't negatively affect your running too much. Remember that caffeine dehydrates you, so if you gotta have your coffee, have some gatorade or whatever with it. I also hear that a little bit of coffee before your morning run actually helps burn fat better, but who knows how accurate that is?
