I am a physical therapist and from what I have seen, the chiropractors opinion could be accurate. There are many reasons for altered alignment at the pelvis: muscle flexibility or strength imbalances, problems in your feet-ie: too much pronation or supination, etc... These alignment problems can effect any of the joints in your legs, including the knees. My big concern is whether you are learning self management techiques to fix the root of the problem including specific muscle strengthening or exercises to ensure that the problem does not keep occuring. After all, you cannot keep going in for treatment forever! Also, It needs to be determined which came first- knee/foot problems causing altered movement problems causing altered alignment or vice versa. So...I would say that if you are happy with your progress and the treatments seem to be working, stick with it. But, if you are not progressing as you would like, you may want to seek out a second opinion from another chiropractor, a physical therapist, a sports medicine physician, etc...
Just my 2 cents worth...
Best of luck and hopefully you are back to painfree running soon!
