I am assuming the professional who fitted you for orthotics noted the existence of your Morton's Toe. However, if the tip of your second toe is sore from callusing, you might want to try this simple remedy —

And yes, make certain that you have sufficient room in the toe box area of your running shoes. If not, you may be unconsciously curling your long second toe when you run. And that leads to callusing.
