I have been experiencing the same problem after itense work outs/long runs. In working with a nutritionist, I have changed from drinking mostly water to drinking mostly powerade or other sports drinks during the run and making sure that I replace fluids and eat within the first 15 or so minutes. Even if you are not hungry you will find that this will be helpful. After several trips to the emergency room I learned my lesson!
