Stomach problems are common

Your distress could be caused by something you put in your stomach (too much salt or sugar) or something you didn't (dehydration).

As for prevention, read Richard's suggestions here for proper hydration. Go to the RunningTips/Training board, then scroll to the 4/2/01 thread called "Does the Last 6.2 Ever Feel Better???" Richard posted on 4/13/01 the reply "Yes, if you run the first part slower than the second half."
